Personally I use Adobe Image ready (CS2) to assemble everything - The new photoshop incorporates everything really nicely - but I haven't quite adapted that way of doing things yet.
I do all of my illustration in Flash.
As rorrim | messmind pointed out - there are lots of other 3rd party gif construction applications out there.
